Episode 1: Two Years Part 1: Reunion Again
Darren and the two girls start leaving an airport with Darren commenting that he can feel everyone and how strong they've become. In New York, a group of villains calling themselves the League of Evil (they're copying the Injustice League) hold the downtown area hostage as both the Justice League and Avengers continue to struggle against the group who prove to be more powerful than both teams. Raiden is the first to arrive to help out, followed by Snake, Nerrad blasts in with his hollow powers along with Isabel and Paige. Both Ichigo and Naruto make explosive entrances demonstrating new moves. After the group gathers together, Darren arrives and finishes the villains off with a devastating new attack signaling the return of Guardian Hero. Everyone gathers to celebrate their return and brief each other on what they've done and how they trained. Suddenly the Flash comes in and turns on the news showing an attack on a chemical factory by strange reptilian soldiers to which Darren tells the League and Avengers to leave it to his new team which he has named: The Guardians of Shirayin. They arrive at the factory and learn the creatures have taken hostages, so once inside the Guardians manage to take down the creatures and free the hostages and upon closer inspection they see the reptiles resemble dinosaurs. Before moving on, the team encounter a mysterious woman naming herself Elsa (Mary Elizabeth McGlynn) who says she's the lieutenant to her masters forces and declares that they will fail. Raiden strikes at her, but gets blocked by an armored swordsman called Zeltrax (Richard Epcar) and attacks with Elsa against the team who use this opportunity to let Darren and Nerrad go ahead to stop their master. Unfortunately, the two become ambushed by the master who introduces himself as Mesogog (Steve Weber).
Episode 2: Two Years Part 2: New Darkness
Even with their newfound strength, Mesogog overpowers Darren and Nerrad as they try to stop him leaving with a mysterious chemical that he was stealing. Mesogog returns to his lieutenants after defeating The Guardians and announces that he'll wipe out all of humanity, and disappears. The Guardians regroup back at Stark Towers to asses the situation to figure out this new enemy. Darren then announces that he felt a familiar energy around him that surrounded Sorai: The Dark Force, a power source that only those born of darkness can have, and now with this newfound discovery The Guardians have an even more dangerous foe than Sorai on the loose. Darren declares that he will stop Mesogog.
Episode 3: Son of Darkness
The Guardians receive reports on a homicide of a woman who has had her eyes, mouth, and throat slit open along with her chest ripped opened and her heart taken out and smashed next to the body. Also, a message written in the victim's blood that says "Free from Sorrow" is found with the body. While investigating this, Darren and The Guardians are called in by Anton Mercer to thanks them for helping his workers during Mesogog's chemical plant attack and invites them to a charity event sponsored by his company. They also meet Anton's son Trent Mercer (Micah Solusod) before leaving. Darren senses a woman in trouble and finds the "Sorrow Killer", as the police have called him, and is shocked to see that he looks like Sorai and wonders if this guy is connected to him. Darren easily stops him, but after returning with a police officer to arrest him finds that he escaped and now has set his sights on Darren.
Episode 4: Party Crashers
Everyone get's ready for Anton's Charity event while proposing a plan against Mesogog. Darren believes Mesogog is targeting Anton's companies and learns that he's been around for the last two years during when The Guardians were apart and training. The plan is that only Darren, Isabel, Michelle, and Yuhei are going to the event while everyone else will be stationed on different buildings surrounding the Charity event to keep watch in case Mesogog shows up. Shortly afterwards, Mesogog''s forces attack the event all the while keeping everyone busy while Mesogog confronts Anton about a device that he wants and after learning what he needed he throws Anton of the building. Nerrad rescues Anton, but notices something different about him before leaving. In the end, Anton was revealed to be Trent, his son, and that he's working with Mesogog to take down Anton for failing to save his mother, while Mesogog reveals that Anton already knows about him and once in awhile hides from Mesogog. Meanwhile, Nerrad starts to distance himself from the team which worries Paige.
Episode 5: Meirus, The One who tricks
The Guardians take a case in which people are committing suicide in various ways and find out that one thing they all have in common is that someone important to them also have died. At first they begin to think that the Sorrow Killer (from episode 3: Son of Darkness) is behind this, but when Darren investigates one of the victims bodies he finds traces of dark energy similar to a Dark General's and come face to face with Sorai's last general Meirus (Tara Strong), The One who tricks. Meirus takes the tragic memories of people and transforms herself into those people guilt trips them into killing themselves so as to absorb the sadness and convert it into darkness for Sorai. The Guardians continue to fight her illusions until Darren gets in a hit and severely injures Meirus and forces her to retreat all the while proclaiming that Sorai will return. Meanwhile, Meirus returns to Sorai who's in a healing tank still recovering from Darren's attack (from Season 2 finale Episode 26: Race to Darkness Part 3) announcing he will have his revenge.
Episode 6: Chaos Theory
Raiden finally decides to tell everyone his past relationship with "Jetstream" Sam. Seven years ago, Jack (as he was called back then) lived a quiet life with Rose, his previous girlfriend, in a small town in Wisconsin until he is approached by a man named Boris Popov, head of an organization called Maverick Securities who's mission was the same as The Agency, but more under the law and offers him a job to which later Jack accepts. After a year of having his body reconfigured into a cybernetic one, Jack gets partnered up with Sam for the first time. After several months of missions together, Sam begins to act secretive and disappears from Maverick causing Boris to suspect that he might've betrayed the organization, but Jack believes something else is happening. Jack is assigned the duty of protecting Prime Minister N'Mani to a peace treaty signing, but are attacked by an unknown mercenary group with the prime minister getting kidnapped and so Jack gives chase. Jack catches up and is surprised to see the mastermind behind this to be none other than Sam as he kills the prime minister. Jack is forced to fight Sam since he has betrayed Maverick, but is unable to defeat him due to Sam's enhanced cyborg body and after fatally injuring Jack he brings Rose before him and kills her before his eyes. This sends Jack into a furious rage with a desperate attack that costs him his eye and all that he loved. In the present, Raiden promises Darren that he's no longer the man who sought revenge and only wishes to avenge his past.
Episode 7: Dino Roar
Snake finally pinpoints Mesogog's hideout which turns out to be on an island and not hidden in the city. The Guardians head off in a Quinjet to the island, but are shot down and separated by Mesogog's island defenses. Everyone decides to head towards the center of the island and encounter various obstacles such as Elsa, Zeltrax, and various other traps that keep The Guardians busy. Darren encounters Mesogog and begins to fight him using both their full strengths, but Darren is unable to injure Mesogog who manages to hit severe blows to him. And just as he's about finish him, Mesogog begins to act strange and forces a retreat along with blowing up his island base leaving The Guardians in defeat. Meanwhile, a shocking revelation is revealed to Elsa and Zeltrax: Mesogog is Anton Mercer.
Episode 8: Mesogog's Truth
Anton reveals that he already knew about Mesogog since he was the one who created him to begin with and orders the two to continue obey Mesogog's order to not touch him and afterwards leaves all the while without knowing that Trent now knows. Everybody returns home to recover from their first defeat in over two years to which they all cope with it in different ways, but Nerrad on the other hand just leaves the team and hides out somewhere acting differently from before. They then receive an incoming alert about a hostage situation at Mercer Enterprises HQ and that the perpetrator is the Sorrow Killer (from ep. 3: Son of Darkness) and wants to speak with Guardian Hero alone. Darren yet again comes face to face with Jericho (Micah Solusod), who he has called himself, and wishes to give him some important information about Mesogog to which confuses Darren who wonders why he's doing this which is different from his previous crimes. He reveals that the Island base was a fake and the real base is here in the city and that Mesogog is really Anton which both surprises and shocks Darren, but as Jericho decides to kill the hostages, Nerrad appears and fatally stabs Jericho which upsets Darren. Before they could continue to argue, Jericho suddenly changes into Trent Mercer and is sent to the hospital and Darren decides to keep quiet about this to anyone.
Episode 9: All Hail the White Queen
Yuhei wakes up in a cold sweat after having a dream about a woman in white and discovers a symbol on her neck causing her to be scared and runs to Darren for help. Just then, a woman in white appears and targets Yuhei explaining that her purpose is to end the lives and suffering of those who have lost or nearly died at the hands of the darkness and that Yuhei is one of those people. The woman in white retreats after seeing that her regenerative abilities are a bit slow leaving Yuhei, but stating the she will return. Yuhei explains that she's an entity called the White Queen (Mary Elizabeth McGlynn) and that she was the first line of defense against the darkness long before heroes and she was created by forming together the spirits of former queens of Shirayin. Something happened when the White Queen began to take the lives of the good people of Shirayin who were dying of sickness or by the darkness, so that's when the shamans created the Light Force to bestow upon one of the soldiers to create the first hero who managed to seal the White Queen away in the Realm of Darkness, but was released when Sorai became the new dark lord. Yuhei finishes by stating that she did nearly die when she was taken by Sorai. Meanwhile, Paige goes to get help from Nerrad. The White Queen returns to take Yuhei, but is repeatedly blocked by The Guardians as Yuhei transfers a spell technique to Darren in order to stop her and when all seemed lost Nerrad finally appeared and manages to slow down the White Queen just as Darren activates the spell to seal away the White Queen. The White Queen is then taken away by guardsmen of Shirayin, but instead ends up with Sorai.
Episode 10: Betrayal
During a mission to stop some criminals, Darren asks Nerrad to stop their getaway, but instead let's them go which infuriates Darren. The next few days become hectic since Nerrad has been distant from the team and disappears from time to time confusing and worrying some of the team, but manly angering Darren. Meanwhile, Mesogog learns of Jericho and does some research on him resulting in learning that he and Trent are one which intrigues Mesogog. Eventually Darren confronts Nerrad about whats been going on with him which starts in a yelling match and ends up having the two fight it out. Isabel tries to stop them, but Nerrad knocks her out of the way which angers Darren to the point in which he tries to kill him. Nerrad finally reveals that the reason he's been acting this way because he thought by joining the team they would be able to take down Sorai a lot quicker, but instead they're focusing on Mesogog which pisses him off. He quits the team declaring that he'll be the one to kill Sorai and then afterwards killing Darren like he's been wanting to all his time. Everyone becomes silent as Nerrad leaves.
Episode 11: King of Shirayin
The Guardians head to an old A.I.M. facility in the arctic circle to stop Mesogog from obtaining abandoned technology for his plan to wipe out humanity. Paige begins to not feel well and is forced to stay behind while they work with Agency troops to stop Mesogog's forces from leaving. The groups split up to cover each side of the island and encounter traps and enemies that slow down the others. Darren finally catches up to Mesogog and this time is able to stand up to him, but during the fight Darren causes an avalanche that sends the two down a mountain just as Mesogog starts to transform back into Anton. Darren wakes up surprised to see Anton confirming what Jericho was saying was true, but before he could approach him, Darren is greeted by mysterious person who introduces himself as Briar Muyain (Billy Zane), King of Shirayin, Husband of Yuhei, and the bodiless entity Abaddon. Darren struggles with trying not to kill him because of what he had Darren do two years ago (from Season 1), but Briar explains that he did it in order to protect Yuhei from any dangers that Earth had. Mesogog returns take on an injured Darren, but Briar fights him instead and shows off amazing abilities that allow him to create different energized weapons that sends Mesogog retreating. Back at home, Yuhei is happy to be reunited with her husband and that the team has a new ally.
Episode 12: Crisis on Earth-2 Part 1
Darren, Isabel, and Raiden are transported to an alternate world known as Earth-2 and are recruited by this world's Darren (Roger Craig Smith), Isabel, and Raiden to help catch a masked figure that has a essence to similar Sorai. Earth's-2 Darren explains about the multiverse, which is numerous dimensions that share the same planets, history and people while others are alternated in various ways, and also says he is losing his power thus he recruited them. Meanwhile back on New Earth (the original earth), Snake calls in several members of heroes to help in searching for where the three disappeared to. An alert comes in stating that the masked figured has appeared prompting Darren and his team to head over and upon arrival he discovers that the masked figure isn't Sorai and that it's a woman behind the mask. Darren engages in a fight with her and manages to break a piece of her mask, but shocks him to see a tear coming from her eyes. Darren requests to Earth-2 Darren to instead of destroying her to capturing her.
Episode 13: Crisis on Earth-2 Part 2
Both teams work on a plan to trap the masked woman to save her from what they assume to be Sorai's doing. Raiden suspects that something is afoot when he spots Earth-2 Raiden and Isabel sneaking off somewhere. Earth-2 Darren convenes a meeting with the two about the plan that concerns them, but E2 Darren reassures them that all will go according to plan even with the new earth's heroes. Darren recreates the same trap that was used on the White Queen (from episode 9: All Hail the White Queen) to use on the masked woman in order to bring her back to his earth. They spot the masked woman and lure her to the trap which succeeds and they bring her back to E2 Darren's headquarters until they can take New Earth's group back home. Darren goes to the masked woman and takes her mask off revealing a face Darren somehow recognizes. E2 Darren reveals that she's his daughter and was using her to store up powers from all the worlds so that when the time came he would take them out of her so he could restore his powers and become Guardian Hero again. He then has the three heroes taken away.
Episode 14: Crisis on Earth-2 Part 3
As the three are about to be executed, reinforcements from Earth-1 arrive and save them. After explaining the situation the team head off to the location where E2 Darren is activating the spell to transfer the powers that were within his daughter to himself. They arrive too late and E2 Darren has regained his powers and begins to take down anyone trying to stop him. Both Heroes clash it out while the others deal with the E2 forces. Darren tries to convince his counterpart to surrender, but E2 Darren angrily denies his request as he doesn't wish to be powerless ever in order to protect the people he's sworn to help no matter the cost. Just as he's about to finish Darren off, E2 Darren's daughter Rachel (Laura Bailey) regains consciousness and jumps in the way of his attack and takes the damage. E2 Darren clutches unto his daughter begging her not to die just as she wishes for him to stop this madness and while in this state, Darren uses his powers to strip E2 Darren's from him. Rachel rallies the E2 heroes that weren't royal to E2 Darren to clean up the mess left by her father and thanks Darren for letting her deal with her father. Everyone returns to Earth-1 and are welcomed back.
Episode 15: Choices
This recap episode reflects everyone's decision that have effected their lives and what would have happened if they made different choices. Paige goes to Nerrad in order to bring him back to The Guardians, but he refuses as he only joined so he could help defeat Sorai and then have Darren all to himself to fight. Nerrad begins to search for dark paths in order to become stronger so he could kill Sorai. Meanwhile, Sorai brings forth an armored being that was created from the White Queen (episode 9: All Hail the White Queen) and calls it the Dark King.
Episode 16: Long Live the Dark King
Nerrad has the Injustice League search for dark ruins that could enhance his powers and have returned with news for him. Nerrad tells Paige not to call Darren for help and goes to the Black Ruins, a ancient temple that was worshiped for the dark force. Inside the ruins, Nerrad discovers that the writings are similar to the one's seen on Yuhei's formal clothing and suspects that some of the people of Shirayin worshiped the darkness. After touching the symbols, a barrier starts enveloping the ruins causing the group to panic forcing Nerrad to throw Paige out of the ruins to save her. Paige ignores Nerrad's order and goes to get Darren after sensing a powerful presence inside the building. Nerrad, Copperhead, and Shiva encounters the Dark King (Richard Epcar), Sorai's latest creation, with orders to destroy Nerrad since Sorai believes he's outlived his usefulness. The Dark King takes out Shiva and Copperhead then proceeds to go after Nerrad who is unable to damage the Dark King. Paige Finally reaches Darren who after sensing the danger heads to Nerrad's location. The Dark King backs Nerrad into a corner, but instead of finishing him, it offers him a chance to become stronger by unleashing his true darkness. The Guardians arrive at the temple and try to break the barrier and suddenly the barrier disappears giving them access. Once inside they see the Dark King leave and Nerrad standing with his head down. Darren speaks to Nerrad asking what happened and then Nerrad brings his head up with a menacing grin on his face.

Preview: Nerrad begins to attack everyone of Darren's allies such as the Justice League, Avengers, the Leaf Village, and Karakura Town. Darren begins to question what he needs to do to stop Nerrad's attacks.

Preview: Nerrad attacks Darren's closest friends in hospital beds and kidnaps Michelle with a message saying "Let's finish this!" Darren decides that he must destroy Nerrad for good.

Preview: Mesogog kidnaps Trent and reveals that both he and and Jericho are one and gives him the choice to join with him or die. Elsewhere, While Darren and Michelle are out preparing for their wedding they spot Raiden and Isabel on a date.

Preview: Sorai is all healed and returns to Shirayin and wreaks destruction on the people. Darren plans out an assault on Mesogog's hideout.

Preview: Mesogog finishes his weapon to destroy humanity and sends his entire force out to distract The Guardians.
